McDonald is under investigation by the Canadian Forces National Investigation Service after unspecified allegations were levelled against him.
Defense Minister Harjit Sajjan said in a statement that he takes allegations of misconduct seriously, "no matter the rank, no matter the position."
Sajjan refused to give further details of the allegations during the ongoing investigation.
Lt.-Gen. Wayne Eyre, who is currently the commander of the army, will step into the role of acting chief of the defense staff.
The revelation of the allegations against McDonald was during the time of controversy surrounding his predecessor, Retired chief of the defense staff general Jonathan Vance.
Vance is also under investigation by the military's National Investigation Service after allegations after Global News reported that he had an inappropriate relationship with a female subordinate.
The ongoing investigation is looking into if Vance violated the code of service discipline, or he broke any laws.
